The thing is that; if the ancient builders are the ancestors of the enderman, how did they manage to get into the portal without having eyes of end?

You can actually hatch the dragon egg with end crystals

I feel like the builders tried to bring it back but could only find a way to make the last one immortal, they used the magic stuff that made them run there in the first place to make crystals that can revive it if aligned correctly (and heal it)

As cool as this thought it, I think the only reason the builders kept the dragon alive is to protect themselves in case the wither were to come into the end. If the wither somehow found itself in the end, than the builders would need something stronger than themselves to beat it. What better to fight a flying beast than another flying beast?
Jean is not an attempt to repopulate the dragon species, she’s nothing more than a body guard.
